Hello Niall,
I also use IP aliased interfaces from time to time. Unless that feature
is going to be officially deprecated for a newer method, this
could/should be a proper bug. When the interface goes away, I wonder if
you're having a link flap on your physical interface. I've never used a
Pogoplug but I would start there and any issues there SHOULD be logged
in /var/log/messages or syslog
