Hi Brian,
Try to set the TTL at tunnel creation:
ip tun add tunl0 mode ipip ttl 64 local <your_local_ip>
I had the same problem and it works for me.

I use the same command on my boxes and it works fine, however, on the Pi with the latest wheezy (and updates) it does not:
